If the computer is restarted within a short time of being turned off, the startup repair does not occur, and all files are still present.

After this repair, it then reboots and typically works fine, though it will have deleted portions of anything I downloaded during the last session (note: it never deletes the entire file, only parts). I built my computer about four months ago, and ever since then it has had an issue where it must run through a startup repair for about ten minutes every time it is powered on after being off for a longer time period (i.e., overnight).
